Its in a room in the wind temple somewhere towards the bottom of the dungeon ;)

the hookshot is in the room at th bottom of that huge chamber where you have to rescue makar
in order to get there make the metal platform drop from pressing a switch
you have two have a key to get in the room with the hookshot.
you have to fight 3 iron knuckles
or you have to fight that annoying tucan sam magician
