I have two theories:
1) Syd is dreaming/in a coma dreaming/ something like that and that she really isn't two years in the future

2) The Rambaldi device has the ability to manipulate time and Syd has been transported two years in the future, but she will find a way back

Yes, Sidney did lost her memory. She doesn't remember what hapenned in the last two years, but remembers everything before that.
Vaughn's wife is a CIA agent and he doesn't work in CIA anymore. Syd returns to the agency and goes in a mission with Vaughn's wife. In this mission Syd saves her life.
Sloane helped CIA and won immunity and Kendall is not the big boss anymore. Everyone suposed that Sid was dead because her dna was found on her burnt house.
All this happens in the first episode of season three.
