Yesterday, I went to see "The Punisher" at the movies. The movie was average, but the villain (John Travolta) carried all the interest in the movie.
It is too hard to pick one villain, but I'll choose a top ten (not in any order).
1. Chong Li (Bloodsport) : As far as martial arts movies goes, he was the baaaadest ever. Killed most opponents with his stare. Shame he choked in the Van Damme match, despite blinding him with powder.
2. Sean Penn (Casaulties of War) : This racist, rapist soldier was soooo mean, he had the cheek to insult the great Michael J Fox. Unforgivable.
3. Wesley Snipes (New Jack City) : I know Wesley Snipes has turned in some dud performances, but he can pull off a convincing performance when he wants to. As a drug lord, he was calculating, smart and deadly. One of the most underrated movies of the 90's and by far the best performance of Snipes career.
4. Robert Patrick (Terminator 2) : Who can forget that unstoppable killing machine. Anybody that can beat up Arnie in hand-to-hand (sorry, blades) combat is mean in my books.
5. John Travolta (Broken Arrow) : Very average movie, with an excellent villain performance from John Travolta.
6. Robert De Niro (Cape Fear) : This character was sooo mean, even Hannibal Lecter would be shaking in his boots at the sight of De Niro in full flight. The best thriller of the 90's.
7. Arnold Schwarzenegger (The Terminator) : Not as menacing as Robert Patrick, put still one of the baddest characters ever portrayed on screen.
8. Anthony Hopkins (The Silence of the Lambs) : In the sequels, he overacted the hannibal role, but in the original, he played it to perfection.
9. Mr T (Rocky 3) : "Don't give the sucker boy no statue, give him guts". Enough said.
10. John Kreese (The Karate Kid) : I know it is an unusual choice, as he never even hit anybody in the movie. But, he had a helluva nasty, bad attitude. "FINISH HIM".

Shit, you've got a good broad list there Andrew.
Have to debate your choice of Malcolm MacDowall in that list. He's not so much a villain as an anti-hero, in my opinion. Much like the character of Riddick in Pitch Black, in that he is a bad person, but the audience is allowed to empathise with him (especially when his parents disown him and replace him with that weird guy).
While, ultimately, he does go back to his 'evil' ways- I'm not sure that I'd even consider him a villain. That said, it is your opinion, just thought I'd throw my thoughts into the ring.

Cape Fear was one of my favourite films, but I hadn't seen it for ages until it was shown on TV a couple of weeks ago. Eagerly sat down to watch it, only to be very disappointed. Thought it had dated VERY badly, and it was hard at times not to laugh at De Niro, rather than feel scared by his character.
Didn't help though that on more than one occasion when he was doing something I was thinking of the Simpsons episode where they took off the film with Sideshow Bob 'acting' out the De Niro part! :D

A late contender for me.
Tom Cruise's 'Vincent' in Collateral was an awesome villain. Actually, it's one of the best movies I've seen in some time. No doubt
